A web-based pipeline for semi-automatic registration of 3D stacks of biological tissue

In context of the Virtual Fly Brain project we have recently developed a web-bases pipeline for 3D tissue stacks registration. The pipeline was tested as part of the VFB site and is planned to be deployed to allow site users to share their own stacks via VFB.

The talk discusses the workflow, architecture and performance of the pipeline and is an open discussion on how to improve it.

Runing times in simple LDS models

I've been measuring (with some mixed success) the running times of forward-backward type approximate inference methods in latent linear dynamical systems with non-gaussian terms depending on one state variable only. I'm planning to show some slides on this. Should the experiments fail to finnish running until then, I will revert to the very popular material presented on July 17. Keywords: point process, 2D finite element methods, expectation propagation, forward-backward message passing.
Default (ANC July 17): E. Coli meets two sparse matrices In this talk, I will present some of our attempts to do both inference and structure learning when combining microarray and metabolite data resulting from experiments on E. Coli, ie, inferring transcription factor activity and metabolite effects.  On the technical side: input-output factored hidden Markov models or Gaussian Markov fields and inference with variational Bayes (with a slight twist).
