Metagenomic Toolbox to Improve Taxonomic Sequence Profiling


Characterisation of microbial communities by sequencing is widely used in application areas from medicine and agriculture to forensics and archaeology.

We present a comparative evaluation of meta-genomic analysis methods in which we use sequence simulators to generate gold-standard data against which to benchmark the efficacy of the methods. We also are implementing the linguistic method of term frequency?inverse document frequency (TF-IDF) to improve classification.

Neurological diseases are most commonly related to dysfunction in genes encoding proteins located at neuronal synapses. Integrating published synapse proteomic data reveals a stunningly complex picture with nearly 7000 proteins involved. At the post-synaptic side, multiple studies over the past 17 years appear to be reaching plateau in terms of gross number and identity of the constituent proteins. 

Molecular interaction networks of the post-synaptic proteome (PSP) were reconstructed using evidence based protein-protein interaction information from public databases.


Network methodology developed from statistical physics were used to examine the network's structure and split it into clusters, which shows highly enriched association with specific diseases and neuronal functions. Moreover we were able to demonstrate co-occurrence of diseases across specific clusters pointing towards shared/common mechanisms. For example, there is accumulating evidence suggesting that Hypertension (HTN) is associated with cognitive dysfunction in patients with Alzheimer's disease (AD). Using our PPI network models of the PSP, we found strong evidence (at the molecular level) for a subset of proteins that as a group are implicated in both AD and HTN.
