"Approximate Bayesian inference in mechanistic models for systems biology"

 Inference of interaction networks represented by systems of differential equations is a challenging problem in many scientific disciplines. In my talk, I will describe a semi-mechanistic modelling approach based on gradient matching, and I will discuss the influence of various factors that determine the accuracy of system reconstruction. This includes the method for inferring the time derivatives of the unknown signals from noisy observations, the scoring scheme for model ranking, the numerical procedures for score approximation, and the influence of the parameter prior. The evaluation is based on modelling molecular interactions  with Markov jump processes. I will compare the performance of the semi-mechanistic model with a representative collection of state-of-the-art alternative methods from machine learning and computational statistics, and I will show how with the insight gained from this study, the performance of semi-mechanistic models can be further improved. I will conclude with a  real-world application in plant systems biology, where the objective is to infer the structure of gene regulatory networks involved in circadian regulation. If time permits, I will discuss an extension of this work to cell migration, relevant to chemotaxis and metastasis.
